有区别的。
should have done表示应该已经完成某事,如:you shoud have finished your homework when i come back表达的是在我回来的时候,你应该已经完成作业了;
should be doing 表示应该正在做某事。如:you shoud be doing your homework when i come back表达的是我回来的时候,你应该正在做作业。
